It looks like the anchors for noteheads and flags are misaligned in your file. For noteheads, you can fix it in Library/Notehead Sets/Default noteheads/[select notehead]/[click the pencil icon]/Stem. For flags, it’s tricky, you would need to edit the Engraver .JSON file.

You have smaller 2s without whiteouts and circled larger 2s with whiteouts. Traditionally, a whiteout around a numeral would be just a small break in a staff line. Whiting out the whole circle seems excessive, as a circle doesn’t need it itself.

Following Brian Ferneyhough’s notation, you are correct. I just find combining beats and rhythmic values problematic. If time signature redefines a rhythmic value, why wouldn’t 4/4, 4/6, and 4/8 hold four quarters?
