What would be the reason for Bach to use a centered beam in bar 1 and not in bar 2? The music is the same.

Nicely done, everything is very clear. Anyway, some feedback and humble suggestions to improvements for the Oboe 1 part.

Maybe you could even consider fitting this music into three pages - right now the last page feels a bit empty.

If I understand you correctly about middle line stem directions, they can actually be set in the preferences to always point down.

I agree that the accent thing is bad. I solved that for one project by creating a custom playing technique with an accent always placed outside staff.
